What can I transfer from PT4 to HM3?

beside hands, what am I able to transfer when migrating from PT4 to HM3? (Player notes, filters, site setups etc)

None of those other things you mention can be transferred from PT4 to HM3. The only thing you can get into HM3 from PT4 is the manual import of the raw hand history files from the PT4 \Processed folder that you mentioned.
