Trying to make my own custom HUD. When I press apply then save, then refresh the HUD it is still on the default setup. How can i REALLY "save" this to my new custom HUD?

This is probably because you have conflicts between your HUDs (checked boxes). Be sure you understand how it works: http://208.109.95.123/faq/afmviewfaq.aspx?faqid=135
