Glitch while creating notes

I made a few changes to tome notes, then set the task manager to process the updated defs etc, halfway through the hands per second dropped below one, and eventually all but stopped. I ended up having to reboot pc etc after about 6 hours, but there are no pending tasks, NC thinks it has processed all the notes and is up to date, but we know it isn't.
What should I do about this?
