Try clearing all your settings Resetting NoteCaddy to factory settings - Assaultware Wiki (http://wiki.assaultware.com/Resetting-NoteCaddy-to-factory-settings.ashx)
Then activate it again
and finally reset/reprocess notes.
This should fix the issue with the deleted file

In the screenshot in your last post, is TTR144... your screen name? NoteCaddy won't make any data for you if you have file->settings->note settings->add notes for hero unchecked.

If you go to help->sql terminal and paste

select count(*) from notecaddy_scatter

and click run, what result do you get?
