Changing the alt background color in Hud Options/Player Preferences/ Appearance does not actually change the background color. For me it stays as a blue color regardless of what color I select in options.

The alt. background for the HUD is only displayed when you double click the note-icon image in the HUD panel. You are likely changing the alt. background of another HUD config. Make sure you pick the right HUD layout in the Choose Configuration drop-down before you edit the alt. background.
