I have tried to update HM to version 1.10.06a using HmBetaUpdate.exe even after rebooting but it still says 'Hold'em + Omaha Manager Professional 1.09' in the top line. I only have one Windows user account so I am logged in as administrator. Also I do not find a folder named 'config' in my Holdem Manager directory.

when you installed HM for the first time - did you change default path?
If yes - did you set exactly this changed path when updating HM?
Because it don't remembers changes and tries to make installation in default "ProgrammFiles\..."

No, I did not change the default path. I installed the patch to the same directory.

The beta update defaults to the appropriate default \program files path. If you installed Hm to a unique location/partition, then you have to manually direct the update there.

Right-Click > Properties on your Shortcut to Holdem Manager and check the Start In path. That is where the update should be installed to.

Let's check it
Do you have HM shortcut on desktop?
rightclick -> properties on it
you will see the path where HM is installed
run updater again and set this path as target
