Here's a hand.

Grabbed by Holdem Manager (http://www.holdemmanager.net)
NL Holdem $0.50(BB) Replayer
Hero ($50.25)
BB ($51)
CO ($170)
BTN ($36.49)

Dealt to Hero A:diamond: K:diamond:

fold, BTN raises to $1.50, Hero raises to $5, fold, BTN raises to $36.49 (AI), Hero calls $31.49

FLOP ($73.48) 9:spade: J:spade: T:spade:

TURN ($73.48) 9:spade: J:spade: T:spade: 2:heart:

RIVER ($73.48) 9:spade: J:spade: T:spade: 2:heart: 7:heart:

BTN shows J:club: J:diamond:
(Pre 54%, Flop 84.1%, Turn 90.9%)

Hero shows A:diamond: K:diamond:
(Pre 46%, Flop 15.9%, Turn 9.1%)

BTN wins $71.98

HEM shows my call is -EV.

Am I calculating it right?

EV = .46*41.99 - .54 * 31.49
EV = 2.3108

Id need the original hand to analyze this, but EV is completely explained here in this FAQ and video if your having trouble understanding FAQ - Hold'em Manager Poker Tracking Software :: EV Explained (http://faq.holdemmanager.com/questions/120/EV+Explained)

AdKd vs JcJd = 46% vs 54%

Effective stack size is ($36.49)
Pot is 2x $36.49 + $0.50 in blinds = $73.48

(0.46 * $73.48) - (0.54 * $73.48) = $33.8 - $39.7 = -$5.9

If you had WON the hand: your EV Difference was: -$33.8
If you LOSE the hand: your EV Difference is - = +33.8

So its calculating like when he would open push and me called. But it's not the situation

I call 31.49 to win 41.99 so it's not really calculating this situation?

It's irrelevant you call $x to win $y.

It's a standard preflop allin hand, so only the effective stacksize matters.

Why it's irrelevant? When I call what I have to call to win what I can win with odds I have in this hand it is +EV call. HEM shows this is -EV.

I thought HEM shows if last action was +EV or not. But it's not.

There is no 'relation' between pot odds and Allin EV.
Pot odds, EV (equity)/Allin EV and EV Difference are all different things.

Lets take AK vs 22 as an example (and let's say is an EXACT 50%-50% coinflip situation) You and your opponent both have 100 BB stacks.
step 1: You raise to 99 BB with AK. 22 goes allin.
step 2: You have to call 1 BB for a 200 BB pot.
step 3: You call, so both of you are allin, each for 100 BB.
step 4: EV Difference is calculated based on the OUTCOME of the hand.

You focus on step 2. Pot odds wise, of course you make the correct call.
Allin EV, only focusses on step 3. In other words: in an allin situation it DOES not divide the betting into steps.

The reason it doesn't (and can't do that) is the SAME reason why EV per street is a bad thing, explained here (http://forums.holdemmanager.com/3rd-party-programs-compatible-holdem-manager/16665-enter-sect-7.html) and here (http://forums.holdemmanager.com/manager-general/27800-two-general-questions.html#post134497).
