My friend and I saw that over 5,000 hands played together over the year on the same tables, our numbers for how much each is up or down by stakes on each other are different. Is there something I can do in the reports to get the actual number?

What site are the hands from? If you play a site like stars/ftp you can email their support and ask for all your old hand histories and tourney summaries. That way you can be sure you each have all of your hands.

It's from FT and we have all the hands, but our numbers in the win/lose column for each limit we've played at is different. For instance at 5/10NL, I'm up 1300 on him whereas his DB says he's down 3k to me. This is also the case at 3 other limits. How can I find the actual amount?

By doing as I said: You should both email their support and ask for all your old hand histories and tourney summaries. Then start a new DB and import them. That should be the most accurate way.
