I had a similiar problem and was wondering if the problem was fixed. After the flop, I was all in for about $40, one other player called and had about $5 left and the last had us both covered and called as well. I had a set, the second player pocket AA, unimproved, and the third a flush draw. The replay correctly identifed my win % as 68% which is about EV $80 of the three-way pot.

The turn went check-check with the two others and the river brought the flush card and the player who had everyone covered bet $9 which the second player called all in (about $4).

In the EV graph and the EV $ Diff, however, the hand is treated as having 0 equity (i.e. the EV $ Diff is 0.00). I've had similar issues with PT3 and know their EV graph is inaccurate, but was wondering if by chance any fixes were forthcoming or are split pots just beyond the current capacity of the software. Thanks--NLRob

Thanks for the reply. I downloaded and installed the update from your link and deleted and re-imported the hand history in question. There is still an EV error. Eventhough I was 68% to win the hand the EV $ diff is $0.00. Oddly the database notes that I am all in on the flop but under equity there is no entry, it's just blank.

Rob... The EV was 0, because at the moment you went ALLIN (with a set of 44 on the flop) HoldemManager didn't know yet what the cards were of the other players (who continued the betting on later streets)

This scenario is different, than when two (or more) players go allin and ALL of their holecards are exposed. Some say this is a "flaw" in the current EV calculation. It's not... It's just very difficult (and actually unfair) to recontruct the EV AFTER the hand. However, I expect a different EV calculation (EV per street) will be added to HM in the future.
