Popups remain after closing

When I view the popups by clicking on them, they partially remain after I close them. This does not occur when I view them by hovering.
On a related theme, is there a way to remove a clicked popup by clicking a blank part of the screen (like on HEM1) rather than clicking the X box.

The clicked popups behave differently than the hover popups, and thus you need to click the x.

Do the leftover parts disappear if you drag another window over them?

This sounds like a graphics issue. Please update your graphics card.
