There is no information about rake in hand history. May be that's why HEM show wrong rake.

Right, WPN does not write the buyin information in the hand history files. You will need to use the default buyin -*Hold'Em Manager 2 FAQs - Poker Software :: Hand Importing / Tourney Defaults
and edit previously played tourneys -*Hold'Em Manager 2 FAQs - Poker Software :: Reports / Tournaments/ Tournament/ Tournament Editor

default buyin does not work.
Edit previously played tourneys works, but I play 100+ SnG a day. And It takes a very long time. Is there really no other way?
What does it show when you change the default buyin for future tournaments?

Default buyin is ignored. When I import tourney $20+$1 with default buyin $20+$1 in HEM, anyway get $20+$1.5 in report.

Since you edited the screen names in the HH file we will need you to zip/email us the original unedited file and it would help if you could also send samples of the other stakes you mentioned with problems.
Please zip and email the problem hand histories, with a link to this thread and your forum name, to us using the 'Contact Support' link.
All original hands that are auto-imported get moved to an archive for performance reasons. Your \HM2Archive is in C:\HM2Archive by default, but you may have put it anywhere. The archive should be organized by \Month\DayOfMonth e.g C:\HM2Archive\2009\07\31 or if it was auto-imported with v7283+ it would be in C:\HM2Archive\SiteName\YYYY\MM\DD.
When sending any files please zip them (right-click > send to > compressed folder) before attaching them to an email. If the attachment is larger than 10MB please upload them to a file hosting site like dropbox, then 'copy public link' and paste the download link directly into the support ticket email.
